nat, what do you mean
a.) the ftp host - eg : valco24
b.) the ftp program - eg : smartftp

Scottie... this ftp client works perfectly for me. To chmod, once it's installed and you've logged in... right click on a file directory or whatever and click on change permissions.

I was thinking when i saw this, its happened to me before. It's only happened when I unzipped the .zip file on the server (running Linux). If its done that way, the files are automatically encoded as a DOS file, and you need to recode using the recode..latin1 * command. If all else fails, try recoding all the files (or unzipping THEN uploading) I dont know if it helps any but i figured id throw it out.
Btw, are you sure its a *nix server?
