Is there a way to put ads within replies?

Also, some sites have ads that make words 'highlight' in blue. If someone clicks on the word highlighted, it takes them to another page referring to the word they clicked.

You can use infolinks, but as an ad publisher myself, I'd advise against it, they're the most un-user friendly, most annoying and unfruitful of all the advertisment methods. I wouldn't recommend them.

Also, using that in conjunction with adsense is a bad idea generally, Adsenses javascript that's processed to show the ads is quite heavy in itself. So is infolinks' so you're just slowing down the users browser, more negative experience...

It's always with advertising, less is more, don't over do it.

You can, but that's either by the infolinks kind of code mentioned above, or by putting adsense code into messagedisplay.pl in the loop that prints out all the messages.

As you can only have 3 units per page, you'll only get ads showing in the first 3 posts...

Per page? I'd say 3, absolute max. But experiment, see what works best for your site/subject.

As you said yourself, they're almost the same.

I'd recommend trying one, running speed profiling software, such as the developer tools in Google Chrome, or Yslow for firebug. Then try the other, see which slows the site's loading/execution time least and go with that...
