It's uninstalled via the Admin Center - Modifications.
The file that gets written to is Boardindex.pl

You should have done an uninstall. Just replacing the boardindex.pl file is bad news. You could have left code in other files, also it'll still be listed as installed now in the modification center. Go there and uninstall it, it'll say code not found in the boardindex.pl file, just uninstall anyway. It'll remove the mod and any changes to other files.

If the uninstall removes changes to files, why doesn't it actually remove the changes, such as the one for the BoardIndex.pl file here? That makes NO sense.

You uninstall the mod. In this case, the chat (I'm assuming ShoutBox honestly) module. You then have to reupload the back-up of the BoardIndex.pl file to the server, or else you have the above "File Not Found" error will occur. It happened EVERYTIME I installed/uninstalled the ShoutBox while testing settings on my server. Until I uploaded my back-up, there was always "file not found" appearing in place of the shoutbox.

are you sure you didn't have to maybe modify one of your templates and that was what was causing the file not found error?

If the mod was installed and no other files modified in the meantime, then the un-installation simply reverses the process. I don't know what's gone wrong in your case. but if you've done the uninstall procedure, then your fine to re-upload boardindex.pl. Because any other changed files would have had their changes reversed. Just bare in mind re-uploading that file will break any other mods you have installed which change that file, could cause errors etc..

In response to mine, I'm sure that there was NO altering aside from the mod. I installed. It didn't work right. I uninstalled to prevent it from showing so I didn't look like a fool. And it gave the error shown above. The template is out of whack in that picture because a file in my settings had the wrong path. The template problem was not linked. I actually installed/uninstalled at LEAST two dozen times before Martin fixed it for me, and it did it everytime. No other files were modified between the install and uninstall. I attributed it to a bug.
