First I would like to congratulate on what looks like a very well built and nicely put together package.  Kudos for the dedication to write all that code. 

I just installed eBlah Patinum 5, and really liked the fact that all the scripts go into a single Blah subdirectory of cgi-bin.  Because other people update that particular website, I also moved all the stuff from htdocs into a single Blah subdirectory. That required some find-and-replace in Settings.pl, template.html, etc.  Now I just need to tell the editors to never touch anything within the Blah tree, instead of giving them the list with bc.js, news.js, uploads, helpdoc, etc.

I was wondering if there was any paticular reason why files were not organized this way from the get-go.  The modifications were very trivial, but I just thought it would be even better if one did not need to do them at all.  Any opnions?...

What do you mean?  Personally, I made it so you wouldn't have to change anything if it was just uploaded to your document root directory (like it is here).

What I mean is that you have to upload a single Blah directory tree to cgi-bin, but 5 different elements to your httpdocs:
  • BlahImages
  • helpdoc
  • uploads
  • bc.js
  • news.js
I created a common directory Blah (just like in the case of cgi-bin files), and moved everything in there.  This comes keeps it a little more contained.
